In this case it does not matter at all because it is the Nucleus that uncompresses the flac files and sends pure PCM data to the NDX2. (Which is not exactly the same as but similar to configuring an UPnP server on a NAS to uncompress the flac to WAV and send the WAV to the NDX2, taking this load off the NDX2).
As you have Roon, playing with DSP to correct for room issues can be done in Roon, in the way @Innocent_Bystander explained
