From what I’ve read, connecting a Headphone Amp to the Uniti Atom through the PreAmp Out (the only possible way) results in having the sound output also to the speakers.
I wonder if connecting a 3.5mm plug to the headphone out of the Uniti Atom (silencing the speakers) if the PreAmp Out keeps the sound to the other equipment connected (Headphone Amp)…?

No it doesn’t. The preamp output is often used to drive a (powered) subwoofer. I wish there was a way to do what you want, but really this is the realm of the Atom HE.
